I think your camera has some dust in its eyes so it keeps blinking to clear it out :)

Hehe, never seen that before. But what i would try is using the manual settings, use each priority mode to determine if its one of the variables that the auto mode cannot decide on.

Also does it do it on any sort of lighting conditions? or when its dark only.

haha for a second i though you were serious and wondered if there is visine for cameras ;).

Ive only encountered this in the low light conditions of the arcade but its does not happen all the time.

the problem is that the camera begins to fade in and out and change color of the video. Every thing worked for a while then began messing up at random times in this low light condition

It looks like you are video taping a TV screen? It could just be that TV situation.

It could be some settings on your camcorder which you changed, perhaps without noticing. AWB (Auto White Balance) might be jumping around trying to keep up.

I would take the camera outside in the sun and shoot some normal video and see how it comes out to make sure the camcorder is operating.

I believe you are right in that AWB was the problem. I recorded somethings in my house during the day and I also went back to the arcade and recorded some more on a manual white balance without a hitch :)
